I may have not understood, but it made sense for Raph to be in prison. Hear me out, without his brothers, he would do things his way. Like fight crime in a vigilante way and get caught, or work with the cops to bust escapees and troublesome convicts in prison. It also shows how Raph grew in prison; how he knows so much more than just fighting(but still makes every answer to every conversation a fight). Pretty great start.
